How are these hints organized?
The hints are organized like the game itself -- divided into chapters. The game will show you the names of chapters in cut-scenes as each chapter begins, but when you go to save or load a game, you should also see the number of whichever chapter you're playing. (You don't get to name your saved games -- saves are always described by a chapter number and timestamp.)
I did notice that the chapter names sometimes appeared a bit before or after the numbers in the saves changed. For example, when you finish chapter 5 and see the "Morpheus" title to indicate that the next chapter is beginning, the game will still continue to stamp saves with the description "Chapter 5". Then, without another title sequence, the saves suddenly start getting labeled with "Chapter 6". In the cases where the game itself and the saved games disagree, I use the names that appear in the actual game -- and not the numbers in the saves -- to separate out the hints.
Also, as the game progresses, you may start controlling 2 or even all 3 characters in the same chapter. Sometimes, there's one "main" character for the chapter -- in which case, I'll just have a single group of hints for that main character, assuming that "I" and "you" refer to that character. If there's a minor character, I'll then put something like "(as April)" in the appropriate questions to indicate the switch. For one or two chapters, I've divided the hints into distinct sub-sections before the appropriate questions are listed. You may even visit the same character twice in a chapter -- and in those cases, the hints will be broken up accordingly.
