How should I deal with him?
1 of 2: When he talks to you, you'll get Speech 55 and Repair 35 checks that will let you stay without him turning hostile.
2 of 2: If you can't pass either of those, say you're just passing through, then quickly use V.A.T.S. to kill him with a quiet weapon. The silenced .22 pistol you could've gotten from the assassin earlier would be good for this, as would any melee or unarmed weapon.
