1 of 2: Killing these soldiers will very quickly earn you the "vilified" rep level with the Caesar's Legion faction, which means they'll all attack you on sight from now on unless you're wearing a Legion uniform. (And even then, some of them can detect you as an enemy.)
2 of 2: If you can't get the hostages out without getting a large infamy increase with the Legion, you may want to put off finishing this quest until later. A good time to do it would be right before finishing the "Ring-a-Ding-Ding!" main quest, since doing so gets Caesar to forgive all of your past transgressions against his people (since he's hoping you'll ally with him).
