Who trapped Nancy in the bilge and the lighthouse?
Presumably Soren, who followed first Magnus and then Nancy around the ship, trying to find out what she was finding out and stop her from getting the treasure before him. In fact, if you leave the ship when you hear the alarm and then go back down to the hold, you'll find evidence that someone (presumably Soren again) tried to pry the box with the journal sections out of the ship.
