How do I avoid being killed by the ape minions?
1 of 2: Not a problem. For one thing, two of the three minions went back into the planetarium and won't bother you again.
2 of 2: And the only ape who does stay in the museum proper is ... not the ripest banana in the bunch, let's say. Walk towards the exit where he's standing, and Sam will baffle him sufficiently for you to explore the museum unmolested.
