Why didn't these defenses stop the attack?
That's a very good question. Remember, though, that Charles was a member of the Society originally. He knew its strengths and weaknesses, and he may have had allies who helped him disable the defenses. Or maybe they were just idealistic and naive enough to not be paranoid about how far Charles's obsession had progressed ... Besides, if you remember the images in Mantus's flashback, Slade and his commandos came through the roof. It didn't look like they had time to react at all.
