Negotiate a truce.
1 of 2: During the long and tedious negotiations, you'll be called upon every now and then to make some sort of decision.
2 of 2: Each decision you make will necessarily favor one side (Imperials or Stormcloaks) over the other. You can support whoever you want to, but it would make the most sense to stick with the side you've already been supporting if you've been doing the Civil War Quests. If you haven't, and don't plan to later on, it doesn't matter which side you choose.
